After winning the toss, Australia captain Josh Inglis chose to bat, but the visitors were bowled out for just 157 in 42 overs. Inglis was the lone bright spot with 65 off 71 balls, while no other batter managed to score more than 19.
Shaheen Afridi led Pakistan's bowling attack with 3-30, while Abrar Ahmed claimed 2-19 and Shadab Khan took 2-28.
Australia collapsed from 119-3 to 157 all out, losing their final seven wickets for just 38 runs.
Chasing 158, Pakistan made a positive start through Maaz Sadaqat before Australia fought back through spinner Matthew Kuhnemann, who took 3-38 to keep the contest alive.
However, Babar Azam anchored the chase with a patient 40 off 84 balls, while Shadab remained unbeaten on 29 to guide Pakistan home at 161-6 in 41.5 overs.
Abdul Samad also provided valuable support with an unbeaten 18. Despite slipping to 119-5, Pakistan held their nerve as Shadab and Samad shared an unbroken partnership to seal the win and the series.
